I've been breeding cockatrice for the doom pumpkins, but now I've got two babies which have inherited genes the parents did not have:

Both have parents that are homozygous for petrifying gaze, one baby has a deaf gene as the dominant one, and the other doesn't have a dominant petrifying gaze either, though going by genetics it should have. Is this a glitch, or are there sometimes random 'mutations' in the genes?

This is because they have degeneration from inbreeding. This causes them to have bad genes show up as a consequence.

I suggest looking in public offers for a new male to breed to your girl, one that has dominant gaze and isnt related.

oh right, thanks! Though I'm normally very careful with my breeding, I forgot all about the inbreeding part going for the pumpkins right now...
