Simple question, I think.

Why is there a cap to how many materials someone can have? Why not unlimited? Or something higher than just 999-1000.

Limits exist to maintain game balance, economics, avoid devaluing of items and add specific type of challenges. This is one of the game conditions just like level cap or energy limit. Infinite / endless anything usually ruins the balance and sometimes opens the way for exploits.
