So I have the sanctuary building, which allows energy refreshes, but when I went there to refresh my Lykos (Kisa's) energy it doesn't allow me the option? Is there something else I have to do or?

100% positive; it doesn't say anything about me already using it nor does it have anything in regards to choosing a pet

If you Lykos had all its energy, you wouldn't be able to use it.
