What exactly can I do with these items?
I have a bunch of stuff, and I have no idea what it's for. Cuttlefish ink, cotton flowers, adamantine, amethyst, shells...
What do I so with this???

They are used for building / crafting. Check the List of Recipes (Help -> List of Recipes) and search for your ingredients (Ctrl-F keys usually open the Search field in your browser) in the list to see what they are needed for.
Cotton is a very useful material by the way, since you need it for Bandages. If you explore a bunch, those come in handy ;)

Also, how do I make this stuff? Do I need a blueprint/schematic/whatever for bandages?

You need schemes for them, some items are needed for building.
You can find schemes in the island you visit but don't buy them there, they ask for 5k silver.
You can get some for free by these player.

or go to the item trades, anything up to 700 is still a good price for them.
