When you buy a item/pet, do you lose squad points?

Sorry, I'm not sure what do you mean here. What do you mean by squad points? Wins and losses? They are assigned to squad and not related to items or pets at all. Research points? This is individual pet characteristic which depends on pet's achievements only.

Sorry about that, I meant the squad points that appears when you click on the zone, like this:
This zone is occupied.
Squad points: 2+
Except not in bold. This is my squad, and it has has occupied a point zone many 10 hour cycles, so how come it only has 2 points?
