I remember reading that you can only have a limit of 999 of an item, yet I see people auctioning off 3000 of an item - is it because you are limited to 999 of an item per stack and you can have multiple stacks, or something else entirely?

If you place some of an item in trades, it isn't considered to be in your inventory, allowing you to collect more. Then you can cancel the trade or let it expire, at which point the items will be returned to your inventory in spite of the 999-item limit. You can do this as many times as you want to bypass the limit indefinitely. This workaround is probably a bug, but as far as I know there are no plans to fix it.
