I'm not sure if this is a bug or something I'm doing wrong, but I no longer have the option to send all my pets into auto-battle?

Sending all pets to battle at once is a premium only feature. As a new user you received two free weeks of premium, which has just ended. If you want to be able to send all pets to battle again you will need to upgrade. The upgrade can be purchased for gold coins in the premium shop.
