I might have missed this in the help section but whist does heritage mean? I have a pet I just got from the pound with the word heritage and then 3 pink stars. What do they mean?

Your pet has degeneration, grade 3. For more details check out the genetics and breeding section of the FAQ.

Does "related within 3 generations" include the generation of the couple to be bred? So, would I have to check just the parents and grandparents, or also the great-grandparents?

The couple that you're breeding does count as one generation. So you only need to check their parents and grandparents.
(Easier said than done, if there are multiple unnamed pets on the family trees.)
