According to the news post that announced it "The maximum amount of each item type in inventory is limited to 999 units."
At the time this came out I only had about 900 energy flow cards. I just checked today, becasue I was sure I had hit the cap, but nope. I currently have 1,065 energy flow cards. Unless the above limit doesn't apply to energy flow cards.

Lytala, I am looking for an admin or a moderator answer, seeing as the news post did not make note of such an exception. It can only be seen as a glitch until official word is heard otherwise. Thank you for responding though.

Lytala's answer is correct. Flow Cards are not intended to have a limit. They have another type of limit - they are account bound.
