They are fed automatically when the site resets for the night. The food is taken from what is avaliable in your inventory, if none is avaliable you will be charged silver. You can see the information in your reports (Manor > Reports).
To learn more about what food does what visit the FAQ. :)

I have read numerous food questions and seeing as I have not found the answer anywhere I will ask here :(
The diet of your pet effects its stats.
What food is linked to what stat?
Does animal protein make it stronger? Does plant fats make it smarter?
I found my solution but it wasnt obvious, hmm link from the pic of the food to what it does?
Also, is there a search function for these boards? It is hard wading through posts :/
Enjoying the game so far, few glitchy bits but can see potential ^_^

-To find what food goes with what stat
put your cursor on top of the ? mark on your pet's page
the food is in the same order than the animal stats
- yes it affect its stats by the points it would gain when it level up.
-The search posts press forum and to the top right you will see
