I couldn't find anything on the State portal branch that clarified my question. When you trade a pet for energy cards are your pets gone forever?

Yes. And unlike the reserve, you can't even look them up anymore. Only trade pets to the State Portal Service if you are REALLY sure you don't want that pet anymore.
