How do I get these items when not exploring? They very rarely come up so I'm beginning to wonder how I'm ever going to get anything built. Also I can seem to leave the initial square when going through the portal, even when it looks like there are paths going off to the side. Is this normal or am I being stupid?

You can only get them off the explore map or through golems. Golems work like this:
Say you have 50 wood. You go to your Craft and Construction tab and construct a wood golem. It gives you ten wood per day for 10 days. So that's 100 wood. It doubles your commodity.
Are you using some sort of javascript blocker in your browser? Also are you using your mouse on the arrows, or the arrow keys on your keyboard?

I've tried mouse and arrows but it won't let me leave the initial box, I take it I'm supposed to be able to?

Yup, post in bug forum with maybe a screen shot and browser settings and stuff.
